shooting stop motion

I have chosen to shoot my next stop motion film with a digital slr. A canon 20d to be exact. I thought about mini DV or maybe even HDV, but I don't think they offer the sharpness and depth of field I can capture with a still camera. Does anyone have an animation software suggestion to help me make the imanimate animated with the highest picture quility possible?
